MultiChain TX Speed

First, I am not a coder/programmer, I do not fully understand every nuance of blockchains.

Given that MultiChain is a fork of the Bitcoin blockchain, are blockchains created using MultiChain going to have the same tx throughput issues that plagues the Bitcoin blockchain, or will we have complete control over setting initial block size to avoid similar tx speed issues?

You have complete control over these settings, and beta 2 of the MultiChain software itself (to be released shortly) can handle over 1000 tx/second on mid-range hardware. So the bitcoin transaction limit is irrelevant.
