Can we use MultiChain to run the Colu colored coin protocol over a private blockchain?

Yes, you can do this, assuming that Colu's software is designed to communicate with Bitcoin Core, because MultiChain's API is backwards compatible with Bitcoin Core's. You can try following the detailed instructions for Open Assets:
